1. Atromitos lost the final of the 2011–12 Greek Cup against Champions League-qualified team Olympiacos. As a consequence, the three Europa League spots were distributed by the final standings of this group.
2. AEK Athens was not licensed to play in the Europa League 2012–2013 and therefore will be replaced by the 6th placed team in the league table, which is Asteras Tripolis (which will play in the second qualifying round). This means that PAOK FC will play in the third qualifying round of the Europa League and Atromitos FC will play in the Europa League play-offs.

1The match against Ethnikos Asteras was suspended in the 15th minute after an assistant referee was hit by a seat thrown from the stands with the score at 0–0.[19] On 29 December 2011, with a decision by the Hellenic Football Federation the match was awarded to PAOK.[20]
